Data collection system (DCS)

Data Management and Geospatial System: We will develop mobile device based e-questionnaires with real time portal, geo tagging and dashboards capability to connect to central data system. The data collection applications for eQuestionnaires will be developed as perthe requirements of research/study using Android SoftwareDevelopment Kit or ODK (open data kit, an open sourcesoftware package). eQuestionnaires will be based on finalized paper based version and will contain skip patterns to navigate the user to relevantquestions. The equestionnaires will be also loaded with valid values and specifications for valid ranges and range checks. The system will automatically record the start and end time of interview which will help in monitoring field workers. The collected data will be stored on the smart device and will be synchronized to central data servers through Hypertext Transfer Protocol Secure (HTTPS).

Data Presentation & Reporting: The data from the mobile devices will be uploaded to the cloud and ePortal in real time and visual and numeric data with options to generate reports and download will be available. Further specific dashboards for monitoring of the study, visualization of cases and the checklist will be designed according to the study requirements. Dashboard with geospatial data for visualization of location based data will also be incorporated in the ePortal. Lastly access to the portal and specific dashboard will be granted as per PI instructions to the study team staff and collaborators.

Data Quality: The clinical/study staff, under the supervision of the PI and Senior In-Country Investigator, will be responsible for data collection. The study PI/coordinator will provide guidance to the study staff on the corrections and edits that may be needed to electronic data. The study data manager will be responsible for overall data management and data quality assurance. Once the data are transferred in the central database, Data management team will ensure completeness and validity. Only data management staff will be authorized to make modifications to the database in consultation with program manager or study coordinator with documentation of specific reasons. Identifiers are only visible to data manager and supervisors.

Security: A multi- layered security will be provided using rigorous security practices for threats to the infrastructure from both insiders and external factors. Google Cloud with several layers of encryption to protect data will be used. Our network and infrastructure will have multiple layers of protection. Access to sensitive data will be protected by advanced tools. Data stored will be automatically encrypted at rest and distributed for availability and reliability. The system will have the feature on data sharing by the level of control of study PI and data lead scientist over data sharing and dashboard access. Only data management staff will be authorized to make modifications to the database in consultation with program manager or study coordinator with documentation of specific reasons. Lastly access to the portal and specific dashboard will be granted as per PI instructions to the study team staff and collaborators.

Spatiotemporal & Geospatial analyses: Coordinates of confirmed cases and location (colour coded), and important relevant landmarks, will be collected through the use of an in-house application on a tablet and mapped. For geospatial mapping, open Streetview maps will be integrated in the ArcGIS®, to identify, routes landmarks, positive cases and clustering in sub localities in Karachi. Data for individual cases will be obtained through clinical and lab based surveillance data. This information will be used to plot different choropleth density, timelines and population density maps.
